There's a couple of places where that can happen - those rebounding balls are a bit wild!. The gun is only redrawn when it moves. For speed, or something

Nope, that's just part of the random nature of the game.
You need to shoot balls away 'into space' if they're no good. You can wait, but that just increases the tension.
Sometimes you just need to blast the balls (geddit!) to get to the next level before the time runs out

Instructions: Ball on status line shows next to fire. Aim this at any matching ball on screen. Hitting a matching ball will give you 3X score if it's on the top line, 2X score on middle line, or 1X score if on bottom line. Hitting a non-matching ball will score no points. Clear level before time run...

I haven't finished it yet, and the fact that it's been in development for nearly 2 years (off and on) indicates I probably won't
