StarDot forums had the same problem (site logo not showing) when they updated to the latest phpBB version earlier this week.

The problem is the modified standard template prosilver. Updating to a new version without saving modified files before changes the logo and css styles to defaults. No problem - now I know it for future updates
Edit: it is more complicated. They moved logo style definitions from imageset.css to colours.css and common.css.
