You may be right, there are several elements affecting the frame counter accuracy, even (in a small percentage) the hardware ceramic resonator.
I never tuned the z88dk timer functions on the zx81 for this reason, but if it's clearly perceived then it's time to check it more carefully

They are SORT OF right, but sometimes a trick really makes the difference.
